Avton (o written with ω) is the plural genitive form and avtous is plural accusative form of the same word (avtos) which is like "the one" in our case.
Avtous = the ones / Avton = of the ones

Ι noted ω before because avton with o has a different meaning. It is the singular accusative form of the same word.

Thanks for the explanations, Ellinas. Yes, I know kafenio, of course, and so kafene means the same thing. I kind of guessed it meant the same because it seems to me the song is about the owner of a kafene who sees the people around him and tells us about their stories, Maybe the kafene is near a beach and he sees people travelling by boat and left some people behind who were waiting. Am I correct?

I found it puzzling that both avtwn and avtous could go with pou menoune, but maybe because I missed the meaning of the words before.

The song is referring to a situation Greece experienced the previous decades, when because of poverty, a lot of people were embarking to ships for decades. Navy and tourism are the only big industries of Greece, and tourism wasn't developed back then, so the people embarking were really a lot.
The "ones who stay" in the song are the lots of people who were waiting in the big ports of Greece for their turn they will be able to find a place at a ship and embark too.
I can guess that the kafene symbolizes homeland, but in general this song is more literal than metaphorical. However it still has a strong meaning. Especially for older people who experienced that situation.
